Are there any benefits of having this on steam versus in the box? I've only ever bought peggle off of steam before and am relatively new to PC gaming (haven't done much aside from wow since the 90s)

No, not really, unless you want to keep all your games under the same account. I'm not sure if you can just plug in the serial from the retail copy of Orange Box into Steam so that you can keep the same account.
