S-E has said they're not going to interfere with EIDOS operating procedures, at least anytime soon:

Eidos, acquired last week by Final Fantasy publisher Square Enix, will continue to operate as an independent business entity following the take-over, with little immediate change set to take place.
Phil Rogers will continue to head up operations as CEO, while other key staff and studios will remain with the company for the foreseeable future. Additionally, there is no current plan to slash existing franchises or create new ones at this point.
Personally, I don't get it. S-E has disgustingly powerful brand strength, a lot of talented artists to throw at their movies... games... projects, but doesn't have a lot of innovation. EIDOS had some hits, and has done a neat thing by giving Tomb Raider to Crystal D, and actually making the title relevant to the current generation, but otherwise seems too similarly attached to regurgitating the same stable of titles over and over again.
Maybe that's what they like in each other?
