Probably a special edition. This huge ass project's costs would have to be at least $40 million, if not $50 million overall.

I'd guess even more. Don't forget Polyphony's offices are amongst the swankest in the Japanese gaming industry, and they have a huge staff. Probably not paid that well but Tokyo overhead is ludicrous no matter how you cut it
Also, AFAIK they do not outsource outside Japan, which is also going to jack up the price in a ludicrous fashion

I think it would be pretty cool if the other two disk were just bonus content for car freaks. Like, just super high quality models that would make the PS3 shit itself in a real racing scenario to look and mess around in.

The pic where Yamauchi is holding a GT5 package only shows ONE case being the actual game - the black one. You can clearly see the top case is a Gran Turismo 5 case. You can tell because you can see the Japanese CERO rating (like our American ESRB), and the transparent white PS3 case, with the new PS3 logo. And the bottom two look like instruction booklets, or car booklets that detail all of the cars featured in the game (this is something Polyphony has done many times in the past).

I figured the Prologue games were made to make back some of the huge project costs of the game.

I think it's the LE of the game. Plus a bonus disc with making-of footage and a book with lots of car info.

it's probably just a nice display box for nutters who bought Prologue and Prologue v1.1
...like those Japanese DVD box sets which just have the first disc and case, and a lovely, printed cardboard box so you have a place to buy the other overpriced DVDs when you buy them? Those irk me.
