It's a rebranded Club Nintendo, just reward points and stuff last I knew.

MyNintendo = Club Nintendo-esque rewards program, can sign in with Nintendo Account

Nintendo Account = Ostensibly the pan-game account system (can sign in with NNID*, Twitter, Facebook, and Google)

* NNID = Nintendo's older account system for the Wii U and Nintendo 3DS, used for Miiverse and the eShop on those systems
