Judging by the shots, the Doctor, Martha, and Jack don't spend much time stuck in the year 100 trillion--I'm guessing the Doctor does something to Jack's "space hopper" to escape. Of course, this episode is supposed to be more focused on Mr. Saxon and his rise to power, so I am not sure how much The Doctor and his companions will be present. Martha's family is listed in the credits, so I am guessing they are in it for a bit, at least.
