So, I am feeling in the mood for a 3D Zelda adventure and was wondering which one I should play. I have not played any of these before. I expect you to back up your answer and to make it spiteful.

If you're playing more than one, I'd play in order:

Twilight Princess (everything 'Zelda' crammed into one game - which is perhaps its downfall)
Wind Waker (a nice change for the series and more light-hearted)
Majora's Mask (getting pretty different for a Zelda game, by no means the 3rd best game in this list)

In this way you're starting with standard Zelda and then the formula gets changed up a little as you go. Alternatively play OOT, MM, WW, TP in order.

If you're only doing one, I'd maybe go Wind Waker because it's a nice contrast to the 'dark' games I usually play. You probably have to be in the right frame of mind from the start for sailing and exploring.

I just realized I haven't finished a Zelda game since Ocarina of Time. Crap.

I've gotten the furthest into Wind Waker, it really is pretty good, but then again my memories are kinda hazy because I stopped playing it five years ago for some reason that I no longer remember.

I'd recommend Okami. Its faults are slow pacing in the beginning and it tends to lag near the end. It's about 10 hours too long.

Voting Okami to put it one ahead of the shitpile that is Majora's Mask. Recommending Bully and TP for plays afterwards.

Twilight Princess... even after the slow-as-hell first 5 hours, it's probably the most refined and polished 3D Zelda.

Majora's Mask. The best Zelda I've played. Best dungeons (while too few of them), best story, best art, best music, incredible atmosphere, darker mood, awesome item system. You may be turned off by the time system, but once you get used to it, you can appreciate its uniqueness.

Twilight Princess after that. Slow as fuck beginning (for the first two hours, sorry) but after that it's downright perfect, tried and true Zelda. The best...conservative Zelda is a good way to put it.

I said it the whole time I was playing Okami and I'll say it again here: Okami is a better Zelda than Zelda is.

Majora's Mask, but play it with a walkthrough. Some of the sidequests and hidden items are such bullshit that you will need a walkthrough so you don't waste hours of your life.

I like Wind Waker, but the storyline and mood of the game is so light-hearted that it will make you vomit. But if you can get by that, it is a very unique game that is a lot of fun until just after you reach the Castle under the sea. Then it seemed like the devs ran out of time and just slapped a bunch of filler into the endgame to make it seem more epic.

Also, there is zero challenge in the combat for WW. It's the epitome of "win button" Nintendo game mechanics.

But the little kid with snot coming out of his nose ALMOST saves the game from all of its flaws.

My roommate and I have each played through OoT with a logitech pad shaped just like a dualshock. The only problem are the c buttons so you have to play the game a bit differently than you would on the N64 (like make x and [] A and B and turn ^ and O into c buttons and just not use the first person view or a third c button slot). You should be fine. My roommate suggested getting a 360 adapter and using a 360 controller which might work better. What kind of N64 adapters are there?

Why did you stop? I mean, granted MM is probably the last Zelda that I would want to wade through, but it's almost worth it for its best temple (which happens to be the last one).
