The two really aren't comparable. Pokemon is pretty lighthearted and is just a series I enjoy because it has some great RPG mechanics behind it. Even the fanart in general doesn't take itself too seriously with self-insert characters and furrification.
The Sonic fanbase is what happens when you start at the same point (kiddy visuals with good gameplay (debatable but they were at least playable)) but erode all the boundaries of the series overtime. The series became too self-involved on convoluted stories and extraneous characters, it was like an infinite loop. The crap fed a certain part of the fanbase, so it grew and demanded more of it from the developers. Crap like the comics and TV series just fed that stuff even more. (Pokemon is the most boring and bland anime ever but it being so homogenized is what's kept this from happening to the Pokemon franchise.) Truly a sad thing to see happen. The Sonic fanbase today is generally the lowest of the low in terms of fan groups of any game.
Sega seems to want to get back to having non-furries be the status quo though, with Sonic Colors, Sonic 4, and Sonic Generations all throwing the convoluted stories and extraneous characters under a bridge, but it will be a long time yet before the Sonic fanbase is ever back to "normal."
