Putting aside the reviewer's giant boner for all things Mario/Nintendo, he does do a good job in pointing out changes/flaws:
-Super Mario 64 is the Shindou Pak Taiou Version, which added in rumble support, the voices from the American version, and fixed some glitches- including backwards long jumping being removed, which is apparently something speedrunners don't like.
-64 and Sunshine have had some camera stuff inverted or reverted and there is no way to change this.
-Cut scenes for Sunshine were cropped.
-No analog button controls for Sunshine, even when using a Game Cube controller.
-Minor issues with the pointer in Galaxy. Seems to play the best using a pro controller with gyro in place of the pointer.
